Actually, no. They missed the separate cache of weapons and explosives as well.
There was more stuff besides the safe that blew him up.

Nothing to do with the blast. What kind of weapons and explosives will they find if they search the US embassy? From the Bourne film, at least, it would seem, a significant quantity. I've never been in the inner rooms of a US embassy, so I can't say.

I'm guessing there would be small arms for the Marine security team but nothing too shocking.

You really just referenced a (Bourne) movie to support a factual argument The Mussad tried to kill the PLO representative 20 years ago and opps killed the wrong guy 20 years later. I'm sure that an Ambassador's bathroom has an arms cache in it ... bringing a little bit of "home" with them wherever they may travel.
